(a) Strong NF-κB activation in basal-like subtype of breast cancer. A GSEA was performed to determine whether the NF-κB-dependent gene set reported previously32 (Supplementary Table S2) was highly expressed in the basal-like subtype of breast cancer compared with other subtypes. All of the genes (n=17,814) on the microarray were ranked according to their differential expression levels across the two subtypes using a signal-to-noise metric. The P-values were determined by a random permutation test. (b) Strong NF-κB activation in the claudin-low subtype of breast cancer. GESA was performed as in a, except that expression of the NF-κB-dependent gene set in the claudin-low subtype of breast cancer was compared with that in the luminal-like and ERBB2-enriched subtypes of breast cancer. (c) JAG1 expression is significantly correlated with NF-κB activation in a basal-like subtype-specific manner. GSEA was performed to determine whether the NF-κB-dependent gene set was correlated with JAG1 expression in various breast cancer subtypes. All of the genes on the microarray were ranked according to their correlation with JAG1 expression using the Pearson’s correlation metric. The P-values were determined by a random permutation test. (d) Lack of positive correlation between NF-κB activation and the expression of other NOTCH ligands in the basal-like subtype of breast cancer. GSEA was used to determine whether the NF-κB-dependent gene set was correlated with the expression of each NOTCH ligand in the basal-like subtype of breast cancer. All of the genes on the microarray were ranked according to their correlation with the expression of each NOTCH ligand using the Pearson’s correlation metric. The P-values were determined by a random permutation test. (e) Kaplan–Meier curves showing the relation between cumulative metastasis-free survival and the expression levels of JAG1 in patients with various subtypes of breast cancer. Statistical differences between pairs of metastasis-free survival curves were calculated using a log-rank test. Numbers shown in the ‘ranked list metric’ column of ad indicate the ranking of the gene whose ranking metric score is zero.
